忍者神龟被一把神奇的魔杖传送到了17世纪的**,他们将在那里对抗**的Norinaga勋爵,并夺回魔杖拯救纽约市!
第四部旋风再起
原来，亿万富翁、高科技巨子马克斯·温特斯，为了弥补自己在3000年前犯的错误，试图抓住3000年一次的九星力量，把自己在3000年前召唤出来的13只魔兽送回去，而温特斯的四个兄弟（石人）却想召集一支远古魔兽军团，妄图称霸世界！而神龟的宿敌--纽约脚帮，也加入了温特斯旗下，为虎作伥。这支*终形态的精英忍者们，本就隶属施莱德掌控，如今在施莱德义女凯利的**下，更是组织严明。
第五部永远的忍者神龟
在一次在技术大厦中的战斗中，1987年的忍者神龟们被传送到了2003版的世界。当1987年的神龟达到2,003的神龟世界，03版的神龟不太喜欢他们（除了米开朗基罗，因为他认为87版神龟是幽默的），觉得他们太愚蠢和幼稚。同时，利用空间转换门，1987年的施莱德和朗格把2003版的阿特姆施莱德传回了地球。87版的技术大厦、福特兵和**变异剂，以及03版的强悍的施莱德，将为世界带来新的威胁。
